What does the checkmark do in iTunes?

It's to the left of the "Name" column.

Check mark makes the song active in the playlist. Important for adding to iPod. freshwest Jun 2012 #2

Since iPod memory isn't as large as your Mac, songs, lectures, etc. that you don't want to hear on the go. leave them unchecked.

I have over 100g in iTunes on my iMac, but only 8g on my nano. So I made playlists of just what I want on the go; or to help me sleep if there's some noise poliution.

Edtit: This also is important to designate items for your iPod from your podcasts, audiobooks and movies.
