The first one suggests that you are not really being congratulated on the new baby, but are being offered condolences or criticism ("What, you reproduced again?). The second suggests that the baby is not really yours, but maybe that your wife bonked the pool boy or that you kidnapped the baby. The third one suggest that that creature in the car seat is not a baby at all, but perhaps an alien, an orangutan, a Cabbage Patch doll, or your mother-in-law. The possibilities are endless.

Which is why it's probably better to omit the quotation marks altogether - unless you really mean to be snarky.
